Do mods go in every 'MOD' folder?

I have UP3, DBW and DBW1916 installed, so when I add a mod not using jsgme, such as the plutonium effects mod, do I have to copy it into all three mod folders to use it in all versions of the game?

Yes, of course! Be sure about the compatibility with each version!
