I know Mike has given you an answer, but shouldn't all those map folders be inside your QuickQMBPro folder.
The Mission folder should only have about half a dozen folders inside, unless you have an unique way of organising it.

4.12 stock mission folder contains only  five folders 412_Demo_Missions, Campaign, Net, Quick and Singles. With Modact 5.3 you can add the QuickQMBPro and nothing else. All  the additional folders are not installed correctly. No wonder that missions are not working.
My suggestion would be to start with a fresh 4.12.2 installing just the Modact 5.3 updating the selector to 5.1.2 and then installing only the additional 5.3 AI flyable and JSGME pack with the patches verifying at each step that everything works properly as intended. Only after all this is done you can try to port some of your mission folders making sure that they are placed in the proper place. In case  of doubts you can search this forum and/or ask for advice. This is what sparked my interest.
"Guilty! I have added many mods, VP and many individual aircraft."

Installing VP Modpack there was a known problem with the QuickQMBPro maps not being put in the correct place.
This is fixed by applying the patch supplied by VP.
It's past midnight here, I can provide further assistance (if needed) later today.

GXG you are absolutely correct, it looks like the VP modpack distributed a great deal of those files into "Missions" although I did some myself too. And I did have some odd problems with using some (but not all) maps in QMB, which was probably a related issue. Thank you so much for offering to help. I don't have time to do a comprehensive re-install right away, but I appreciate having you to contact when I take that on.
