I noticed in the readme that several stock planes have been "replaced" by modded ones. The two I noted were:

F4FM-2 (Replaces Stock)
G4M2e Betty (replaces Stock One.)

So my question has to do with the loadouts of these planes ... so am I correct to assume that both the stock plane and the mod plane have been "merged?", or does the mod plane just simply overwrite the stock plane?

For example, the stock G4M2e Betty has equipment to carry the Ohka ... but the mod G4M2e was a bomber only ...
Hopefully they are merged so that we are not loosing any options but only gaining.

I am just dense, but would like clarification on this

In most cases, there has been a merge and/or FM update. I'm not sure about those planes in particular but for the Bf-109s, Fw-109s, Stukas, Hurricanes etc, there has been a fair bit of merging between mods and stock. I doubt any stock functionality will be lost e.g. Ohka carrying ability
