If someone finds in themselves the interest to model this puppy, here's some stuff that was not in the PDF linked in OP.

It doesn't seem to me like the P-51 fuselage would be sufficiently good match to make it a viable frankenplane. Especially the radiator deviates from the P-51. Not only is the Me-309 radiator much more forward than the P-51 radiator, it's also fully retractable by the looks of it, while the P-51 had a fixed radiator scoop mostly behind the wing structure.

The wing plane form resembles late Bf-109 wings, but internal structure must be significantly different to support landing gear hard points that far off the fuselage. Ki-61 wing could technically do as a template, but the other details of the wings don't look much like the Ki-61 at all, especially the bulges over the wing which seem to act as fairings for some hefty outboard cannons.

It also looks like this plane would have had much more armament than sources claim - each wing seems to have three gun placements (two on the inboard section, one on the outboard) and the fuselage seems like it has two more guns above the engine.

Additionally, the engine specified - DB 603 - would have left a provision for a nose cannon, although none of the drawings seem to have that.

Because IL-2 is a flight simulation and not a fantasy game.

Then what is Hein Lerche and Ta-183 doing on the game?

The Messerschmitt 309 was the big rival of the Me 262 for a short time. I think it was a better plane than the Sturmvogel.

The Me-306 project was canned because of it's frankly inferior performance to the Sturmvogel and in fact, only marginally better performance in some aspects to the existing Bf-109G. With some refinement and without the limitations of wartime production, the Me-309 probably had the potential to outpace the late-war pistons but I really do doubt it was ever a true rival to the Sturmvogel, which was intended to always be the 1st generation of a line of aircraft designed to replace pistons aircraft in their entirety.

It is quite an interesting plane nonetheless and would really deserve a proper 3D model. Maybe a good one for a new modeller to start with?

It's fact that hardly anyone is interested in these fantasy aircraft. Since one needs only to look how many missions, skins, screenshots or mods are there - almost nothing.

Hardly anyone? You are sorely mistaken

Well, I would favour a Me-309 over any 50kbillionst variant of a Bf-109 or Spitfire or Yak...just because it looks great.

And you can´t compare a Heinkel Lerche to the Me-309. Two totally different types of aircraft. There were 4 prototypes of the 309, so this plane was actualy flying!

I would love to see this plane ingame rather than a F-16, F-14 or F-4 (don´t misunderstand my, the Phantom is brilliant and I enjoy to fly it, but I´m just not that much interested in it), for the same reasons I would love to see a He-177, or He-274, or He-277, and so on...just because they are cool ^^
