Not sure why the other planes wouldn't drop when you do.  Which mission is it?  Do you have the GATTACK in there?

As to telling who's who in the .mis file, that's harder without going into FMB and following the waypoints of each flight because the AI flights are not necessarily in a specific order.
Just remember that the 00 is actually the first flight
  B_8AF_384BG_545BS00  [this your flight]
  B_8AF_384BG_545BS01  [this is your second flight]

If you go into FMB you can select each flight, check its waypoints and determine if it's the delinquent flight.  You can then adjust a waypoint to make its route shorter.

GATTACK is a type of waypoint that you can set in FMB to define the waypoint where you want your planes to attack a ground target. This is needed by the AI. When setting a GATTACK is important to provide adequate time and space so that AI is able to line up for the attack. Depending on the type of attack: strafing, level bombing, divebombing, torpedo run, stationary  or moving target etc. etc. you need to set up adequate speed, altitude, course otherwise the planes will turn in rounds being unable to perform the attack.

DaRockWilder;
yes you should learn more about Full Mission Builder and what you can do with it.  You'll be impressed with just how much you can do with it to create totally customized missions plus tweak existing, older missions.

There are tutorials here about how to use FMB which will help you.  For starters you can simply open it up and look at the various maps that are available and play with the various tabs.  You don't have to save anything and it won't hurt to just look around in there.

This is a great tutorial for starters.
This is number 1 in a super series which gets deeper and deeper into the FMB
with each one.
