In hindsight, I should have mentioned that I removed that 3do folder before installing the Mod as Glenn said that it was unnecessary in his post from yesterday at 00:59:09. Anyways, the Mod is really nice mates. :)

in the [game] section:

Map:                                 Weather:                        Clouds and Altitude:

So, can the module files go in the 3do folder? Or can the Effect folder go in the 3do folder?

If you already have a mod with folders

  3do/Effects/Clouds/

you could put my files in my Clouds folder into your existing Clouds folder.

If you have

  3do/Effects/

Put my Clouds folder into your Effects folder.

If you have

  3do/

put my Effects folder there.

It pays dividends to understand the game's folder structure, and of course to be comfortable handling folders and files in Windoze.  ;)  This can help you to combine mods and thereby reduce the number of folders in the Mods, #WAW3, etc, folder.
